Rats are known to spread disease.

(c/p)  Are rats toxic to dogs?

Rodents, like mice and rats, may become infected with the protozoan parasite, Toxoplasma gondii, which causes toxoplasmosis. This can come from contaminated water or soil. Dogs that eat rodents infected with Toxoplasma protozoans may experience symptoms ranging from diarrhea to nervous system issues.

Physically harm, it depends on the size of the pup, but Rats carry diseases including  Leptospirosis, which a pup could pick up from the rats urine, especially if the pup has not been vaccinated against it.

You need to get the rat eliminated.

YOU could also be vulnerable to catching a disease from it.

    Info:

They can carry many diseases including hantavirus, leptospirosis, lymphocytic choriomeningitis (LCMV), Tularemia and Salmonella. Wild rodents also may cause considerable property damage by chewing through wiring in homes, car engines, and other places.

That would depend on the size of the puppy BUT rats carry infection, from Leptospirosis to Giardia.   So your puppy, and YOU could be in trouble.   Time to call in the vermin control people.
