What punctuation do should I use for this sentence?
Before the analysis on whether secret and half- secret trusts should be kept in modern equity the nature of these must be analysed.
Do I use a comma or (semi) colon to separate 'equity' and 'the'?

A comma is sufficient because the entire sentence is talking about analysing the trusts. Only use a semi-colon where the second clause is much more independent, and of equal to the first phrase.
This would be a better way to word it.
Before making a decision on whether secret and half-secret trusts should be kept in modern equity, the nature of these must be analysed.

Use a comma. You use a semicolon if both parts of your sentence (before and after the punctuation) would be complete sentences on their own, but the first part here is not a complete sentence.
