How do I punctuate a sentence like thi?

In Jane doe’s short story

“The story”

Doe incorporated many different characteristics associated with mythology into her legendary tale.

Do I add a comma after "the story" and if so, would I add it inside or outside of the parentheses?

You could start by not missing out any of the last letters in the words.

In Jane Doe’s short story, 'The story', she incorporated many different characteristics associated with mythology into her legendary tale.

Those aren't parentheses.  Those are speech marks, aka quotation marks, inverted commas or quotes.  These are parentheses aka brackets - (  ).
