Native English speakers, could you please help me with these issues?
Is this sentence correct:
"I'm fit because of the runs that I usually TAKE."

There are better ways to express the concept and thought.
"The runs" at least in the USA, is an idiom for diarrhea. We usually don't use it for running. "take" is overused.
"usually" doesn't have a good time measure.
I'm fit because I jog. I'm fit because I often run.

This is fine. It's normal to say you will "take" a run for exercise.
