A. She stood a little way apart from him.

B. She stood a little apart from him.

    She stood a little ways apart from him. (S on the end of way)

    And yes they mean the same thing.

    We don't say "a little way apart".  Maybe you mean "a little WAYS apart"?

    You could also say "they stood slightly apart (from one another)".

    Yes. 'way' is implied by standing and little and apart and from.
