How do I tell if my spare car is a 98 316i or 98 318i E46 (It has a SOHC engine and the badge removed)?

Both E46 316i and 318is have single over head camshaft engines that are probably the same engine, but I want to make sure which one is my car.

It's currently not registered to the DMV at this time.

Look if your car has a DISA intake manifold.  If there is one, you have a 318.  If the engine does not have one, you have a 316.

Call the dealer parts department and give them the VIN. They can tell you which motor is in the vehicle.
