"The second one makes more sense to my brain." Is "to my brain" is correct?

    In this context, it is fine.

    if that is what you want to mean, sure.  your brain works in a way that makes it so the second one is more sensible, more understandable or more precise to how your brain sees that things function.  this way of a brain to work may not be the same for someone else.

    It's grammatically correct, but it's a little strange.  Most people probably would say "The second one makes more sense to me."
