Since you have the Jrail pass, you can tour Kyoto from Osaka no problem. This saves you finding a hotel room in always packed Kyoto. I would suggest doing the "great loop" as going between Tokyo and Osaka on the Tokkaido Shinkansen, and then returning the "back way" on the Hokuriku Shinkansen. Whether it is Kansai or Kanto first, I suppose that depends on which airport you fly into. If you do go through Narita, you can easily spend a day in Narita City.
