Do countries maintain diplomatic relations (perhaps thorough embassies) even if they are at war with each over?

Diplomacy is usually the first thing to go. One of things making the US/Iran relationship so difficult is the lack of formal diplomatic relations.

Embassy can remain open during time of war. They can also close. It is up to the governments involved if they want the others Diplomats to remain in the host country. or if they want theirs to remain in the other.
How do you think the peace negotiations are arranged to end the war?
The two sides need some point of communication.
It can be the countries involved Diplomats meeting in some third country. Vietnam and USA negotiated with their Embassy officials located in Paris.They also delicately met in many other places around the world.

Not normally, by the time war is declared embassies are normally withdrawn

No. By definition Diplomacy is the art of maintaining working relationships with other countries. Usually an embassy will be shut down, but often another country will accept responsibility, through its embassy, for the citizens left behind in that country for whatever reason they are still there.
