Is there a difference?

Plaid is a pattern, flannel is a material.
Plaid patterns can be on any material - denim, polyester, silk, whatever.
Flannel materials can be solid colours, or have a different pattern (stripes, paisley, animal prints, etc)

Flannel is a type of material. Plaid is the design on the material, usually lines forming squares.

Plaid is that checkered look and flannel is a thicker material. Completely different.

flannel is the fabric, plaid is the pattern.
Flannel shirts can be found in solid styles, little bit like chambray (faux denim) shirts.
