No, not yet.
Ntema Ndungidi was born in the Democratic Republic of the Congo. He spent most of his time in the Baltimore organization, 1997-2002, but never made it above AA level. He's the only native of Africa who played pro baseball, recently, of whom I know. (He was living in Canada when drafted.)

Besides Ndungidi there's Barry Armitage who played in the minors for the Royals reaching AA in 2005 and 2006. He was born in Durban, South Africa.
The Pirates currently have a 23 year old named Mpho' Gift Ngoepe on their AA team in Altoona. He was born in Pietersburg, South Africa. http://www.baseball-reference.com/minors/player.cg...
