What is the meaning of the title the thin red line?

I know it is also a military term, but knowing Terrence malick, it has to mean something deeper than that. Any ideas?

It refers to the thin red line between madness and sanity. Also in context of the film it is the line between beauty and ugliness. The scene of the marine staring at the wild flower just before the assault shows this.

Terrence Malick had almost nothing to do with the title, so the reason for asking your question doesn't make sense. The title is the that of the novel that the film was based on.
