There are several answers that are fairly close to being correct.
"Pathogens are treated in a way to make them weaker." Is certainly one process for making an effective vaccine but may not necessarily require genetic engineering.
"The pathogen is attenuated" Is basically the same thing as Pathogens are treated to make them weaker.
"Proteins are removed from the pathogen and made into the vaccine." This is true (such as the protein coat of a virus), but it is unclear if genetic engineering is required in order to accomplish this.
"One or more genes from a pathogen are put into a nonpathogenic organism." This holds the possibility for being your best answer, I think.

In your own study, you answered the question. God is all good and perfect. You site such words as parasites, bacteria, HIV, artificial, etc. God didn't create anything "bad". But, let's forget the debate. If you would spend more time having a relationship with God, getting to know Him, then all your wondering would cease to exist. Why? He will speak to you openly and plainly. Yup, God has a Voice and is real. People who debate and are always trying to "solve" the mystery, simply show their ignorance that they never took the time to KNOW God. You believe more in men's knowledge, but little in the fact that you never dared to see for yourself if God is real. Talk. Open your mouth and ask Him yourself what is true or not. You have the ability to have a relationship with an Omnipotent Being. Dare you try?
