You do have to remember that these were the three goddesses engaged in the most heated, fiercest, and nastiest argument ever, over which of them was the most beautiful, and this argument grew so violent and nasty that it eventually led to the Trojan War.
You could name them for the three sisters of Zeus: Hera, Hestia, and Demeter.
Others among the Olympian Goddesses are Artemis, Athena, and Aphrodite.
You could name one Gaia (The Earth and mother of the titans) or Rhea (Titan of fertility, mother of Zeus, Hera, Poseidon, Hades, Demeter, and Hestia)
There is also Eos (the Dawn), Selene (the Moon), or Metis (Goddess of advice and counsel, mother of Athena).
Even more names are: Mnemosyne (mother of the Muses), Calliope (Muse of epic poetry), Clio (Muse of history), Erato (Muse of erotic poetry), Euterpe (Muse of lyric poetry), Melpomene (Muse of tragedy), Polyhymnia (Muse of sacred poetry), Terpsichore (Muse of dance and choral poetry), Thalia (muse of comedy and bucolic poetry), and Urania (muse of astronomy).
Then there are the many Princesses and great mortal women, such as: Alcestis (most devoted wife ever), Andromache (wife of Hector), Ariadne (who rebelled against her father and helped Theseus kill the Minotaur), Atalanta (great huntress and heroine), Cassandra (who could see the future), Semele (mother of Dionysus), and Aegea (queen of the Amazons)
I hope this helps, and be sure that whatever names you choose you know what that figure did in Greek mythology and think about if you're ok attaching that to your daughter's name.

Athena and Hera are fine -- but Aphrodite is a mouthful, and doesn't have any good nicknames.
Artemis -- goddess of the hunt, wilderness, and many other things.
Demeter - goddess of the harvest and agriculture [derivatives of this name include Demi and Demetria]
Nike -- goddess of victory
Nyx -- goddess of night.
Harmonia -- goddess of harmony and concord.
Megaera -- one of the furies; a jealous goddess of retribution [also: Megara, Meg]
Persephone -- goddess of spring growth, queen of the underworld, Demeter's daughter
Aura -- goddess of the breeze
Iris -- goddess of the rainbow, is also divine messenger
Selene -- titan goddess of the moon.
Maia -- the mother of Hermes, and one of the Pleiades.
Merope -- another of the Pleiades, is the protector of sailors.
Electra -- a Pleiad and mother of the founder of Troy.
Gaia -- the greek equivalent of mother earth.
Psyche -- goddess of the soul.
Circe -- a goddess/witch that Odysseus meets in the Odyssey.
Calliope -- muse of epic poetry.
Clio -- muse of history. [also Cleo]
Thalia -- muse of comedy.
Personally, I love the following sets:
Calliope, Iris, and Athena
Clio, Selene, and Athena
Maia, Calliope, and Clio
Thalia, Athena, and Clio.
Iris, Calliope, and Clio.
Aura, Calliope, and Iris.
Aura, Athena, and Iris.
Clio, Electra, and Maia.
Selene, Harmonia, and Iris.

i adore the name Athena very feminine a nd Beautiful!
hate Aphrodite too long and sounds ugly :/
Hera is quite pretty :) means diamond in arabic/urdu
Maia : - Spring Goddess and the eldest and most beautiful of Atlas's seven daughters who made up the Pleiades.
Theia: - Ancient Goddess of sight and the bright sky. Her name itself means Goddess. (i love this one goes well with Athena)
Rhea: - An Earth Goddess, responsible for the fertility of the soil, women and motherhood.
so my fave... Athena, Theia and Rhea go well together

Athena Freya - Freya being goddess of War, Beauty and Love.

What about Hera, Gaia & Athena? They all end in 'a' and no two start with the same letter. They're all among the most popular Greek goddesses.
Make them all start with 'A'. Aphrodite, Athena & A______.

I like Hera and Athena, but not as much Aphrodite. What about Iris, Persephone, Rhea, or Theia?

I'd replace Hera with Ariadne, daughter of Minos and bride of Dionysus.
