I do. If a program needs it, it'll create it. (I usually confine my removals to those in My Documents to be safe.)

safe? maybe. But do you want it without any empty folders? If you happen to have a poorly designed installer that installs an empty folder so it can be used later, and the program is not able to make a new folder, and you erase the foler, the program wouldn't work. That is, a bit rare. Safe? I guess so.

Some empty folders should stay around since running programs expect these. An empty folder takes up very little space. Only in the %temp% folder can you remove empty folders, as well as other temp files.
