How do you take a picture of bright spots with an D SLR?

I'm trying to take a picture of a skylight, but it either makes the skylight super bright and everything around it dark, or the whole picture is too bright.

You can either spot meter the bright area, or use exposure compensation to cut down the exposure. With that much difference in brightness, the dark areas may be totally black. The only way to capture detail in all areas of a picture like that is to use HDR techniques.
