It is a literal translation from Latin "sodalis pectoris" probably by students who found it funny, literally it means "friend/ companion/mate of the soul (or bosom)", because the Romans believed that the heart and the chest were the seat of the soul.

I think that it may be of Biblical origin. The disciple John was described as leaning against Jesus's breast, to indicate a measure of confidence and familiarity. Hence the expression "bosom friend" and bosom buddy is an alliterative alternative version.

I believe it is because of the heart as well. I don't think it has any biblical connotation. It just refers to a true kindred spirit - a soulmate type of friendship. A real heartfelt connection with another person.
