For managing the iPod, you could change the preferences to just sync a playlist, and each of you could create your own playlist.

Another way would to have a separate library for each of you. If you hold down shift once you double-click iTunes, you can create a new library so that there's one for your sister. Then to select which library you want, just hold shift in when you load iTunes in the future.

you could separate the songs on itunes into folders so that when you sync the music, only her music goes into her ipod and your music goes into yours.
