If you are doing squats correctly, the bar should never touch the neck. The bar should never be placed up against the neck. It should go across the upper part of the back, across the ridge on the shoulder blades.

Well if you're doing squats with a weight bar you would want to use neck cushions so that the bar doesn't damage your spine...when you do squats sometimes people are not trained as in the correct positioning and you could damage your back bone and spine, most nech cushions are shaped in a specific way as to keep your head/neck staright so that you don't damage your back and/or cut off the flow of blood to the head.
